I just purchased a 1969 13'. In the floor towards the bow there is a section that is cracked and I can tell the foam is wet. I have heard of drilling holes in the floor to help dry out the foam and replacing it with Great Stuff foam. Has anyone tried this or is this a bad idea? Thanks.

bad idea

depending on how wet, your options are
1. close it up so no more water gets in and go boating
2. open it up, dig out foam, replace foam, glass, gelcoat then go boating

I've used Great Stuff for smaller application but I wouldn't recommend it for the floor or any big area that supports weight. Great Stuff can only be considered (in my opinion) as a good filler for non load bearing areas. The foam that is in the floor and entire boat, is a far more sturdy/ dense foam that supports weight more easily. I might be out in left field with this opinion just going off of my experience of using Great Stuff on my boat.
You can buy the in either blocks or as a 2 part chemical.

The real foam is cheap enough it is not worth using great stuff.
