Cleaning in deck fishboxes

What do you do? I have in deck fish boxes with pumpout and wondering what I should use to keep clean. Pumout gets very smelly at times.
My fishboxes also get water in them when plugged, anyone else experience this? I thought they would stay dry unless I let water in thru the plugs. I have replaced the plugs and wonder if the pumpout can flow in from the outside?
