All Boston Whalers hulls are designed so that the keel supports the weight.

In the beginning, keel roller trailers (with bunks) were sold by dealers. In recent years, Whaler has cut back on the trailers to just bunks to save money. They have not changed the design of the hulls.

There is an advantage to a keel/bunk trailer. The boat is easier to launch and retrieve. With shallow or very steep ramps, this is a major plus.

A bunk trailer requires enough water to float the hull off the trailer. Sometimes this requires the vehicle being at the water's edge.

I would make the bunks 2x6 for all bunk setup.

In the end, either setup will be fine for your boat.
