If structural issues are all you are worried about I would use patch paste to fill the holes. You could try brushing also which should work if the holes aren't too deep. As for spraying one coat won't do it. Gel coat does not self-level like Awl-grip or spray paint does so the surface will be rough. The reason 3 coats are needed is to allow for you to mechanically smooth the surface without sanding through the material you deposited with the spray gun.
