Longer brackets would be the ticket. However, do you have hardware access to the underside of the bunks and possibly install some shims? Looks like you are just missing and if you have enough thread to put in a spacer, I do not think it would compromise structural integrity. I would guess they used stainless carriage bolts through the wood.
